This PR fixes the issue where context-dependent commands (like "New File") were broken because in a previous commit we changed the logic from direct command execution to going through CommandManager, which broke file tree context preservation.
so now we check for save commands explicity and only the save commands go through the CommandManager, rest everything is kept as it was previously.
