I've added the
--inversionparameter to control how deeply the caps are inserted into the apertures. Here's what I implemented. Currently, the caps are placed exactly at the apertures, but this can interfere with water molecules during the membrane embedding step. I tested it on the beta-barrel system, and it works well.
