Theory Reference Docs Update

Theory reference needs update to reflect iteration 4 package structure

• theory .md files has to be updated to reflect the structure
• references to API can be made
• Components specification should be included (Component List with specifications)

These documents require review, update:

theory/*.md
mkdocs.yml (navigation)
features from mkdocs-material should be utilized

We should improve modules docstrings making them more verbose and self explanatory.
