I've reviewed the GrepCommand.java file (1065 lines). Here are my findings:

Structural Issues

1. Excessive class size - The main class is too large with many responsibilities. Consider extracting:

   • Argument parsing into a separate handler class
   • Pattern rewriting logic into a dedicated class
   • File walking into a separate component

2. Dead code - matchSubstring() method (lines 621-636) is defined but never called anywhere

3. Unused fields - Fields marked @SuppressWarnings("unused"): patternFlags, dirAsFile, binaryAsText, binaryAsBinary, readDevice, and several PREFIX_* constants. Consider removing or implementing them.

4. Unused method - haveLine() (lines 312-315) is private and never used

Clean Code Issues

1. Typos in help text:

   • Line 68, 120, 124, 128: "seperated" → "separated"
   • Line 86: "isntead" → "instead"
   • Line 124: "waring" → "warning"

2. Inconsistent error handling:

   • Some errors call exit(2), others just print and continue
   • IOException in execute() (line 579) prints stack trace but doesn't set proper exit code

3. Mixed logging approaches - Uses log4j for debug and System.err/PrintWriter for errors

4. Unused imports - Closeable, Flushable, OutputStream, Reader, Writer, Deque, MatchResult appear unused at class level

Optimization Opportunities

1. Pattern matching (lines 659-667) - Resets matcher for each pattern in every call. Could pre-compute pattern match states.

2. String building in prefixLine() - Creates new StringBuilder for every line; consider caching when prefix doesn't change.

3. Type safety - Uses String comparisons for modes (e.g., "text", "recurse"). Enums would be safer.

4. Magic numbers - Line numbers and byte offsets use hardcoded field widths; could use constants.

Incomplete Features

• Lines 56-57: TODOs for Fixed/Basic matchers and --color remain unimplemented
• The pattern rewrite logic (line 777-822) appears incomplete - basic/ext/perl cases all fall through without transformation

The command is functionally comprehensive, supporting many GNU grep options, but would benefit from refactoring into smaller, more maintainable components.
